Any modification to .htaccess if to set up Banshee in subdirectory? I tried the default, doesn't seem to works.
eg. our domain http://www.somedomain.org
and we need to put Banshee here at http://www.somedomain.org/project/php/banshee/public

Haven't tried it yet, but you can start with changing the path in the .htaccess file from /public/$1 to /project/php/banshee/public/$1. It's the .htaccess file in Banshee's root directory, not the one in the directory public.
